Will I be able to take over the shop I'm a partner on, if the primary is no longer playing? Or do I have to give up past customization and open a new shop when they're available?
After 90 days, you can take over the shop, it will not be a new shop. I do not have an automated way to do this. You will need the consent of all other partners to take over as the owner.
